Flying from San Juan Isla Grande Airport is much cheaper than from the gigantic and busy San Juan Luis Munoz Marin Airport. The planes are small, so be aware that you can pretty much reach out and touch the pilot on the shoulder and there are no amenities on the planes, so hit the bathroom before you board.
